The Secret Missions in Azure Striker Gunvolt 3 are a series of boss-only missions and a boss rush mission unlocked after completing the story.
While the boss rush has unlockable Image Pulses, none of the individual boss matches do.
- During the boss rush, the only boss that receives Djinn's Wish is ZedΩ.
- During the boss rush, the fight with the Moebius-possessed Gunvolt will start from Phase 2 with unlimited talismans.
- The boss rush offers no guaranteed 3-star Image Pulse for the first clear on Hard Mode or higher.
Although they are called "Secret Missions" like the ones in Azure Striker Gunvolt 2 that had Gunvolt and Copen go through each other's stages, it would be more accurate to call them Versus Missions like the ones in the Luminous Avenger iX series.

- Unlike Intersection and Disaster, Cyber Jackers has a unique briefing. Oddly, it implies that Teseo and Merak are the first phantom bosses to be encountered by Gunvolt and Kirin.
